I’m able to reproduce this behaviour of receiving 404 error when a custom domain is used for the portal. However, the original domain with freshservice.com domain works fine.
Let me check with the Freshservice product team to confirm if this behaviour is a bug or expected one.

The product team has confirmed that only Freshservice domains will work for V2 APIs. Please find the relevant Freshservice domain from the account admin and use that for APIs, it will work.
Please note the same mentioned in point #6 in the What’s New section of V2 API documentation.
