Im having difficulties on upgrading an custom app (freshdesk) that was previously made by freshworks.
I understand that after upgrading the app, i also need to remove some features from the server file over to manifest file (developed in manifest 2.0)
Could anyone here point me in the right direction?

If you are making the platform version and FDK upgrade all at once, you could refer to this comprehensive Migration guide to make the relevant changes to upgrade your app to the latest platform and FDK version.
